Scope of Work
The contractor will provide comprehensive DNA extraction and genotyping services for the USDA ARS Corn Host Plant Resistance Research Unit in Mississippi State, MS, including:
- DNA Extraction: High-quality genomic DNA from 384 freeze-dried maize leaf samples (0.1 gram per sample).
- Library Preparation: Genotyping libraries using an ApeKI restriction enzyme and a PCR-free method, including positive and negative controls.
- Next-Generation Sequencing: Utilizing an Illumina NovaSeq X 10B or similar platform (2 x 150 Paired End reads, minimum 25x sequencing depth per sample). The estimated maize genome size is 2.4 Gb. Any methodology capable of sequencing fragmented genomic regions is acceptable.
- Data Analysis: Generate high-quality genotyping data with a minimum 95% call rate per sample, aligned to the B73 RefGen_v5 reference genome, producing at least 15,000 SNP markers.
Deliverables & Performance
- Data Delivery: User-friendly genotype data files and raw sequencing data in VCF format, delivered on a hard disk. Uploading to a secure AWS bucket is not an alternative.
- Performance Standards: Minimum 90% of samples must meet required DNA quality standards, a minimum 95% call rate for successfully genotyped samples, and a minimum of 15,000 SNP markers produced.
- Timeline: All processing activities must be completed within 15 weeks of sample receipt. The period of performance is from June 15, 2026, to September 30, 2026, with delivery required by September 30, 2026. Samples are expected to ship around July 10, 2026.
